Although RDF was proposed as a standard format for the web, these databases are still available in various formats. With the increasing popularity of the semantic web technologies and the ever growing number of databases in bioinformatics, there is a pressing need to develop mashup systems to help the process of bioinformatics knowledge integration. Bio2RDF is such a system, built from rdfizer programs written in JSP, the Sesame open source triplestore technology and an OWL ontology. With Bio2RDF, documents from public bioinformatics databases such as Kegg, PDB, MGI, HGNC and several of NCBI's databases can now be made available in RDF format through a unique URL in the form of http://bio2rdf.org/namespace:id. The Bio2RDF project has successfully applied the semantic web technology to publicly available databases by creating a knowledge space of RDF documents linked together with normalized URIs and sharing a common ontology. Bio2RDF is based on a three-step approach to build mashups of bioinformatics data. The present article details this new approach and illustrates the building of a mashup used to explore the implication of four transcription factor genes in Parkinson's disease. The Bio2RDF repository can be queried at http://bio2rdf.org.</swrc:abstract><swrc:author><rdf:Seq><rdf:_1><swrc:Person swrc:name="Franois Belleau"/></rdf:_1><rdf:_2><swrc:Person swrc:name="Marc-Alexandre Nolin"/></rdf:_2><rdf:_3><swrc:Person swrc:name="Nicole Tourigny"/></rdf:_3><rdf:_4><swrc:Person swrc:name="Philippe Rigault"/></rdf:_4><rdf:_5><swrc:Person swrc:name="Jean Morissette"/></rdf:_5></rdf:Seq></swrc:author></rdf:Description><rdf:Description rdf:about="http://www.bibsonomy.org/bibtex/221fa77019bce16a3c146572a8b8413b3/terraces"><owl:sameAs rdf:resource="http://www.bibsonomy.org/uri/bibtex/221fa77019bce16a3c146572a8b8413b3/terraces"/><rdf:type rdf:resource="http://swrc.ontoware.org/ontology#InProceedings"/><swrc:date>Thu Jul 24 22:50:29 CEST 2008</swrc:date><swrc:address>Tenerife, Spain</swrc:address><swrc:booktitle>4th Workshop on Scripting for the Semantic Web co-located with ESWC2008</swrc:booktitle><swrc:month>June</swrc:month><swrc:title>Microblogging: A Semantic Web and Distributed Approach</swrc:title><swrc:year>2008</swrc:year><swrc:keywords>microblogging my sioc linkeddata socialnetworks mashup </swrc:keywords><swrc:author><rdf:Seq><rdf:_1><swrc:Person swrc:name="Alexandre Passant"/></rdf:_1><rdf:_2><swrc:Person swrc:name="Tuukka Hastrup"/></rdf:_2><rdf:_3><swrc:Person swrc:name="Uldis Bojars"/></rdf:_3><rdf:_4><swrc:Person swrc:name="John Breslin"/></rdf:_4></rdf:Seq></swrc:author><swrc:editor><rdf:Seq><rdf:_1><swrc:Person swrc:name="Chris Bizer"/></rdf:_1><rdf:_2><swrc:Person swrc:name="S{\"o}ren Auer"/></rdf:_2><rdf:_3><swrc:Person swrc:name="Gunnar Aastrand Grimmes"/></rdf:_3><rdf:_4><swrc:Person swrc:name="Tom Heath"/></rdf:_4></rdf:Seq></swrc:editor></rdf:Description><rdf:Description rdf:about="http://www.bibsonomy.org/bibtex/28a306707c553b0d0ee536cc69b46b327/boehr"><owl:sameAs rdf:resource="http://www.bibsonomy.org/uri/bibtex/28a306707c553b0d0ee536cc69b46b327/boehr"/><rdf:type rdf:resource="http://swrc.ontoware.org/ontology#InProceedings"/><owl:sameAs rdf:resource="http://portal.acm.org/citation.cfm?id=1325851.1326017&coll=Portal&dl=GUIDE&CFID=76415633&CFTOKEN=85761012"/><swrc:date>Thu Jul 03 11:22:01 CEST 2008</swrc:date><swrc:booktitle>VLDB '07: Proceedings of the 33rd international conference on Very large data bases</swrc:booktitle><swrc:pages>1370--1373</swrc:pages><swrc:publisher><swrc:Organization swrc:name="VLDB Endowment"/></swrc:publisher><swrc:title>Damia: a data mashup fabric for intranet applications</swrc:title><swrc:year>2007</swrc:year><swrc:keywords>feed mashup information fabric intelligence web2.0 business </swrc:keywords><swrc:hasExtraField><swrc:Field swrc:value="Vienna, Austria" swrc:key="location"/></swrc:hasExtraField><swrc:hasExtraField><swrc:Field swrc:value="978-1-59593-649-3" swrc:key="isbn"/></swrc:hasExtraField><swrc:author><rdf:Seq><rdf:_1><swrc:Person swrc:name="Mehmet Altinel"/></rdf:_1><rdf:_2><swrc:Person swrc:name="Paul Brown"/></rdf:_2><rdf:_3><swrc:Person swrc:name="Susan Cline"/></rdf:_3><rdf:_4><swrc:Person swrc:name="Rajesh Kartha"/></rdf:_4><rdf:_5><swrc:Person swrc:name="Eric Louie"/></rdf:_5><rdf:_6><swrc:Person swrc:name="Volker Markl"/></rdf:_6><rdf:_7><swrc:Person swrc:name="Louis Mau"/></rdf:_7><rdf:_8><swrc:Person swrc:name="Yip-Hing Ng"/></rdf:_8><rdf:_9><swrc:Person swrc:name="David Simmen"/></rdf:_9><rdf:_10><swrc:Person swrc:name="Ashutosh Singh"/></rdf:_10></rdf:Seq></swrc:author></rdf:Description><rdf:Description rdf:about="http://www.bibsonomy.org/bibtex/2031993743baa8acc83416500e9bd8442/boehr"><owl:sameAs rdf:resource="http://www.bibsonomy.org/uri/bibtex/2031993743baa8acc83416500e9bd8442/boehr"/><rdf:type rdf:resource="http://swrc.ontoware.org/ontology#InProceedings"/><owl:sameAs rdf:resource="http://portal.acm.org/citation.cfm?id=1376616.1376734&coll=Portal&dl=GUIDE&CFID=76415633&CFTOKEN=85761012"/><swrc:date>Thu Jul 03 11:21:08 CEST 2008</swrc:date><swrc:address>New York, NY, USA</swrc:address><swrc:booktitle>SIGMOD '08: Proceedings of the 2008 ACM SIGMOD international conference on Management of data</swrc:booktitle><swrc:pages>1171--1182</swrc:pages><swrc:publisher><swrc:Organization swrc:name="ACM"/></swrc:publisher><swrc:title>Damia: data mashups for intranet applications</swrc:title><swrc:year>2008</swrc:year><swrc:keywords>mashup feed fabric business web2.0 information intelligence </swrc:keywords><swrc:hasExtraField><swrc:Field swrc:value="Vancouver, Canada" swrc:key="location"/></swrc:hasExtraField><swrc:hasExtraField><swrc:Field swrc:value="978-1-60558-102-6" swrc:key="isbn"/></swrc:hasExtraField><swrc:hasExtraField><swrc:Field swrc:value="http://doi.acm.org/10.1145/1376616.1376734" swrc:key="doi"/></swrc:hasExtraField><swrc:author><rdf:Seq><rdf:_1><swrc:Person swrc:name="David E. to extract structured information from Wikipedia and to make this information available on the Web. DBpedia allows you to ask sophisticated queries against datasets derived from Wikipedia and to link other datasets on the Web to Wikipedia data. We describe the extraction of the DBpedia datasets, and how the resulting information can be made available on the Web for humans and machines. We describe some emerging applications from the DBpedia community and show how website operators can reduce costs by facilitating royalty-free DBpedia content within their sites. Finally, we present the current status of interlinking DBpedia with other open datasets on the Web and outline how DBpedia could serve as a nucleus for an emerging Web of open data Mash-up of Apples and Oranges</swrc:title><swrc:year>2005</swrc:year><swrc:keywords>mashup </swrc:keywords><swrc:abstract>Abstract: Ontologies are enabling technology for the Semantic Web. They are a means for people to state what they mean by formal terms used in data that they might generate or consume. Folksonomies are an emergent phenomenon of the social web. They are created as people associate terms with content that they generate or consume. Recently the two ideas have been put into opposition, as if they were right and left poles of a political spectrum. This piece is an attempt to shed some cool light on the subject, and to preview some new work that applies the two ideas together to enable an Internet ecology for folksonomies.</swrc:abstract><swrc:hasExtraField><swrc:Field swrc:value="411154" swrc:key="id"/></swrc:hasExtraField><swrc:hasExtraField><swrc:Field swrc:value="2" swrc:key="priority"/></swrc:hasExtraField><swrc:author><rdf:Seq><rdf:_1><swrc:Person swrc:name="Tom Gruber"/></rdf:_1></rdf:Seq></swrc:author></rdf:Description></rdf:RDF>
